Servette FC Genève trad aan als titelverdediger.

De competitie was opgeknipt in twee delen: na 22 speelronden speelden de bovenste acht teams om het landskampioenschap in de kampioenspoule, terwijl de nummers negen tot en met twaalf werden ingedeeld in een promotie/degradatiepoule met de beste vier clubteams uit de Nationalliga B. De helft van de punten uit de eerste ronde werd meegenomen naar de tweede ronde.

De najaarscompetitie begon op 7 juli en eindigde op 12 december 1999, waarna op 10 maart 2000 de tweede ronde begon. Die eindigde op 7 juni. FC St. Gallen won onder leiding van trainer-coach Marcel Koller voor pas de tweede keer in de clubgeschiedenis de Zwitserse titel.
